Detection of subtle variations as consensus motifs

چکیده

We address the problem of detecting consensus motifs, that occur with subtle variations, across multiple sequences. These are usually functional domains in DNA sequences such as transcriptional binding factors or other regulatory sites. The problem in its generality has been considered difficult and various benchmark data serve as the litmus test for different computational methods. We present a method centered around unsupervised combinatorial pattern discovery. The parameters are chosen using a careful statistical analysis of consensus motifs. This method works well on the benchmark data and is general enough to be extended to a scenario where the variation in the consensus motif includes indels (along with mutations). We also present some results on detection of transcription binding factors in human DNA sequences. c © 2008 Elsevier B.V. All rights reserved.

Capturing characteristic structural features for motif detection using a hierarchical Bayesian Markovian model

The detection of novel DNA motifs in the regulatory regions of genes provides important information regarding the organization and functional mechanisms of gene regulation. A wealth of biological evidence suggest that biological motifs are more than just conserved nucleotide strings but may have common structural properties underlying the seemingly diverse consensus sequences, such as character...

Automatic Discovery of Protein Motifs

We have developed a novel representation of protein motifs that permits the rapid discovery of structural features in sets of protein sequences with a common structure or function. Many popular methods for representing protein motifs (consensus sequences, weight matrices, profiles, etc.) emphasize conservation of amino acids at specific sites in the sequence. Our method looks for correlations b...

تمثل مکان مقدس و مثالی در عناصر فرش ایرانی با نگاهی نمادشناسانه و اسطوره‌محور به حضور کنگ‌دژ در نقش‌مایه‌های فرش ایرانی

An influencing idea finally develops and gain fame, if not in its own time, certainly in a short period of history. Likewise Suhrawardi's philosophy, within less than a century, has had such an influence in various areas of philosophy, literature, art, culture, etc. in Islamic world especially Iran. "The mediatory world" (Ālam-e Methāl) and "the eighth territory" (Eqlīm-e Ha...

A New Wavelet Based Spatio-temporal Method for Magnification of Subtle Motions in Video

Video magnification is a computational procedure to reveal subtle variations during video frames that are invisible to the naked eye. A new spatio-temporal method which makes use of connectivity based mapping of the wavelet sub-bands is introduced here for exaggerating of small motions during video frames. In this method, firstly the wavelet transformed frames are mapped to connectivity space a...
